What the server does

BioMCP is one CLI binary over a single command grammar that reaches ~30 trusted biomedical sources (PubMed, ClinVar, ClinicalTrials.gov, OncoKB, Reactome, and more). It is also an MCP (Model Context Protocol) server, so the same tools are available to AI agents such as Claude Code, Codex, and Claude Desktop.

Installation

Because this one is hosted, setup is mostly authentication — you point your client at the endpoint and approve access. Nothing runs on your machine, so there is no runtime to keep patched.

Credentials and setup notes

Configuration is passed through the environment: NCBI_API_KEY, S2_API_KEY, OPENFDA_API_KEY, NCI_API_KEY, ONCOKB_TOKEN, ALPHAGENOME_API_KEY, BIOMCP_STUDY_DIR, DISGENET_API_KEY. Treat anything key-shaped as a real credential — scope it to the minimum the server needs, and rotate it if it ever lands in a shared config.
